The 5-Cy3 modification incorporates a fluorescent Cy™ 3 dye at the 5' terminus of an oligonucleotide. 5' Cy3 modified oligonucleotides can be used in a wide array of applications including dual-labeled fluorogenic probes for real-time PCR. This non-sulfonated cyanine based dye is water soluble and bright, fluorescing in the yellow-orange region of the visible spectrum, and can be effectively quenched by BHQ®-2 dye. Quasar® 570 can be used as a direct replacement for the Cy™ 3 dye.
